Can a ship preform the enemy overlap (bump) focus using an ability such as contraband cybernetics, Tycho, proud tradition, etc if it already has a stress token? To clarify, it didn’t do a blue move so keep a stress from the last turn.

No, a ship cannot perform the overlap focus action if it is stressed, even if it has an ability that allows it to perform actions while stressed. The rules require a ship to not be stressed in order to gain the opportunity to perform the action. The "perform actions while stressed" abilities do not overcome this rule.
