I spend a focus result, giving a strain at the end of the neutralize results step.

Do they keep the strain? Or does it come off with the blue maneuver?

Spending a result is considered a dice modification effect, so you cannot spend a result with Targeting Matrix while performing an attack with Snap Shot.

In the scenario where a bonus attack that does permit dice modification occurs "after a ship executes a maneuver," that attack would take place after the Check Difficulty step, so the defender could not immediately remove the strain from Targeting Matrix.
